Leto II dies when he falls off a bridge and into water. The sand trout inside his body bursts out and this is what rebuilds Rakis into the new Dune. There is no point at which Leto II or his sand trout go back into the past... are you sure you have the right book? I've read 1-6 and the Butlerian Jihad series... I'm currently reading book 7.
